In webmatrix I can access files and modify them.
How can I access files if I have uploaded an empty project and will develop it over the server without webmatrix.

If you want to install Umbraco manually you should read this guide by Sebastiaan Janssen: http://cultiv.nl/blog/2011/7/18/how-to-install-umbraco-manually/
However if you intend to develop larger sites I think you should consider having a setup where you have a local copy of your site, so you can edit files locally and make sure it works before you upload it to your live environment.
