Of course you can do that, but it depends a bit on how you'd be setting up the 2 sub webshops? Might be worth posting a screenshot or layout of your content tree... there's just not enough info to give a solution that would *best* fit your needs.
I can already think of 2 methods:
-Have different templates for each of the webshops.
-Make use of some configuration (most probably store a ref to the css in a document's property - probably on shop document level)
