When you have a checkbox list the items are seperated by a comma, which isn't changed to an alternative character on export to CSV. I dug into the XSLT folder in an attempt to fix this bug and noticed the excel.xslt does account for the commas, but changes to it didn't seem to make any difference. Do these transforms still work?
