Troubleshooting so fare, get an server error and get different errors with a web.config file in the .well-known - when changing the content. but even with the rewrite rule for www.DOMAIN removed, LetsEncrypt fails :(
I've compaired with another sites web.config file, and the only true difference is these lines:

I think some things are cut off.
Do you have IIS rewrites in your web.config ?
And can you also post the contents of
config\UrlRewriting.config
It can be the case that one of your rewrites does something with the call to the /.well-known folder

The UrlRewriting.config contains certain redirect to fix some language default sites.
There used to be a www.rewrite rule, but removed it.
