We spent some time, but we found reason of this problem.
After installation, we removed ucommerce catalog, and create own. Order functionallity don't show orders from our catalog, but show our orders when we change id of catalog group in database manually.
I think it's because we have a free edition of uCommerce.
Probably it's due to uCommerce operating in Developer mode. In that mode all features are available including Security Foundation, which might not be allowing you to see the orders for your new store.
You can check in Settings / Security and see if that's the case.
When you deploy a free license security is not enforced.
With uCommerce 3 you can disable security altogether.

We make payment via Paypal on our site.
New orders creates in database, but in admin part of uCommerce, we can't see it.
It's issue is critcall for us. Please help.

Are you receiving the IPN from PayPal at all?
Your server needs to be accesible from the internet on port 80 for the IPN to be succesful.
Also please check the umbracoLog table for any clues as to why the payments are not being registered as authorized.
